In fight.c, 
  
  if (IS_AFFECTED(victim, AFF_SANCTUARY))
    dam >>= 1;  /* 1/2 damage when sanctuary */

As you see, where AFF_SANC is coded is where it is relevant - in the function 
damage().  Put Stoneskin where you think it will have its effect - if its to
reduce damage, then put it right after the sanctuary.  If its to affect one's
ability to be hit, put it somewhere else...
